Something has to be mis-wired.
Have you tried it with thermostat wires (T.T.) disconnected from the timer box?

yes. we think it could be the limit switch. no matter how hot it gets it wont open stopping the motor.wiring is correct had multiple people check it.

That limit is not a day to day operational switch, but is a Safety Switch in the rare event some other control should fail you, it's sole operation is as a last resort to shut down the burner. Day to day operational control is the wall thermostat and the timer box.

If you haven't yet, disconnect the 2 T.T. wires from the timer box, do that, and that should stop the burner and if it does stop it then that is your indicator to look closer at the thermostat and or thermostat wiring as being the "short" or faulty culprit.
Sometimes the 2 wires get shorted at a box entry connector or at a wire staple pounded in just a wee too tight...

Running a new wire may be a easier task than trying to locate the problem and fixing it...

I don't know what timer you have there, but with multiple people wire checking and all new wiring you may need someone more divine than an electrician to intervene. :P
