Stoker Coal Boiler: Gentleman Janitor GJ-5, Van Wert VA-600, Axeman Anderson130 X3.
Hand Fed Coal Furnace: Harman SF3500 reduced down to 3 grates connected to its own plenum
Coal Size/Type: Rice, Chestnut and whatever will fit through the door on the Harman
Other Heating: Noth'in but COAL! Well, Maybe a little tiny bit of wood

The LO Limit should not effect the operation of the timer. The HI Limit will only effect the timer if it is wired through the ZR terminal on the aquastat.

At this time it would be a good idea to list all of the controls that you have connected to your system. This doesn't sound like a normal timer/aquastat problem. And you may have more than one problem. Pictures would help a lot too.

Turning the feed rate down will almost certainly make things worse.
