There was a discussion regarding the thermal inefficiency of skylights in another thread. For fun I got out The flir plug in for my phone and took some pics....

The roof stacks.....block chimney goes to basement and has water heater vented in it, near stubby septic vent and at the far end of roof is the stoker SS double wall chimney

Do you have the Flir One? As an aside, higly reflective surfaces can give false readings. Try standing in front of a window or mirrior and see what happens. Some 3rd party apps allow you to adjust the emissivity to compensate.

I've read that painting a black spot on the reflective surface helps. You have to be mindful of the cone ratio of circle to distance too - how big a circle it measures at a given distance. That can fool the standard IR pistols too.

Yes its the Flir One. I was wondering if the reflective surface impact is lessened if the angle of the image is such that it is not reflecting directly back at the camera? Like the pic of the skylight from the roof where I am standing on the peak so the glass surface is not directly facing me but angled down the roof?

I do realize accuracy of temps shown by a cheap tool like this is questionable. But thought it would be useful to see the relative temps of various surfaces to determine energy leaks since it definitely contrasts the temp differences.

The angle might influence it. In the last century when I took a number of photography classes, the copy lights for lithography had to be 60* to the object to limit reflections.

Its the basic Flir One camera that plugs into the USB port on my android phone. I downloaded the app to the phone from the Flir website. I'll have to check out the other apps that Qtown noted to see what they can do.

It doesn't seem like that much of a difference ,about 5 degrees. Would have thought it would be more.

The storm window on the inside well makes a big difference I am sure.
